The fundamental gameplay in Puzzle Bobble revolves around a simple yet strategic concept. Players control a cannon at the bottom of the screen, aiming and firing colored bubbles upwards. The objective is to hit a cluster of bubbles at the top. When a fired bubble connects with bubbles of the same color, forming a group of three or more, those bubbles pop and are removed from the playfield. Any bubbles that were only attached to the popped ones, and are now unsupported, will also fall away. The challenge in Puzzle Bobble comes from managing the accumulating bubbles and clearing them efficiently before they reach the bottom line.

Players often find themselves carefully lining up shots, sometimes using the side walls to bounce bubbles into hard-to-reach spots. Successfully clearing large groups of bubbles or making strategic pops can cause cascades, clearing many bubbles at once. In competitive multiplayer modes, a player's success directly impacts their opponent; clearing multiple bubbles or causing large drops sends "junk" bubbles, which are harder to pop, to the other player's screen, increasing their pressure. The characters Bub and Bob, from Taito's earlier Bubble Bobble game, are often central figures in the Puzzle Bobble series, adding to its charming presentation.
