The core of Super Puzzle Fighter II Turbo involves managing pairs of colored gems that fall from the top of the screen. You arrange these falling gems to connect with other gems of the same color. When four or more gems of the same color are connected, they form a larger gem. A special 'counter gem' then appears next to this larger gem. To clear gems from your playing field, you must connect a 'counter gem' to a gem of the same color. Successfully clearing gems sends 'crash gems' to your opponent's screen, filling up their playfield with unmatchable blocks that must be cleared by connecting nearby gems.

Players can perform special moves by fulfilling certain conditions. For instance, forming a large gem and then connecting a counter gem of the same color will trigger a special attack. The speed at which gems fall increases throughout the match, and players must strategize on how to build large chains of gems and counter gems to overwhelm their opponent. The game also features the 'X-Factor' mechanic, allowing a player to temporarily freeze the falling gems and clear a portion of the screen, often used to set up devastating combos or to recover from a difficult situation.
